From reading how multi site works I am guessing that Akeeba will work fine for the master site. But what about the slave sites?

All I can tell you is that I have few customers who arrive to configure akeeba correctly to make the backup.

Personally, I am using a shell script that is available in our free download or use the procedure described in the FAQ to perform the backup.
