I have two slave sites that will have shopping carts. It might be preferable if each slave site has it's own ssl cert, which will require each to have a separate ip address. Is there any way to achieve this in Multidrops? I have spare ip addresses availabe on the server.

Certificate, IP address are managed outside of JMS Multisites and is something that you have to configure on your HTTP Server.

In JMS Mulitisites, the only thing that you have to do is to add a domain with the "httpS" to make it recognized as a slave site synonym to the http one.
