If you have open_basedir defined, this mean that you probably only can create slave site (symbolic link) into subdirectories that are defined in the open_basedir.
If you can not use the symbolic link, the only solution would be to share the same directory than the master website directory.
If you can not specify the directory assigned to a domain, you can still try using the domain alias.
Otherwise, I don't see

In apache, the httpd.conf is generally located in /etc/http??? and perhaps subdirectory conf or config (something like that).
Depending on the HTTP Server admin tool, (cPanel, Plesk, Direct Admin, ...), you may also have configuration located in other places.
This is environment specific.
