Personnally, I have no other idea.
Perhaps that somebody else will reply to you with another idea.

If you want that we have a look on your environment, this is possible with our billable support

I am wanting the same advice here. I have the following structure

multisites/Client A/Slave1
multisites/Client A/Slave2
multisites/Client B/Slave1
multisites/Client B/Slave2

Each client will have their own custom template. So I want to be able to make a master slave site. From that, I can make a Multisite Template that will use the master slave site's template and database.

In my testing it seems that the master slave sites templates are still linked to the Master templates. If I make a change to the templates index.php it will change my master slave which will change all my slaves of that master slave.

I want to be able to disconnect the templates from the Master but link them for each client so if they want to change they all change at once but only for that client.

In my template parameters, I have templates set to "copy".

If you want specific templates directory see the tutorial video CP-05
www.jms2win.com/tutorial#jms12x-CP-05

Also see the tutorial video 0.b slide 34 that show different values for the templates configuration.
Use {deploy_dir}/templates to be able install your own templates in the slave site.
