However, we want to automate the process for creating slave sites.

Is it possible to provision new sites via a PHP script instead of using the JMS Multisites admin GUI?

Not really.

If you want to create a large number of website, we can do that with our billable support.
We can create approximativelly 400 websites in 8 hours.
For that, we will ask to provide an excel file with a very brief description of some field. We will provide you our format if you need that.
It also use the JMS template rules to create and setup the files.
