I have just started to use JMS and have copied a master site (Joomla 2.5 with many additional extensions) folders and files to a sub-site. That worked fine. But now I want to make the new sub-site a standalone Joomla-site.
And I did it this way at the sub-site:
1. Uninstalled JMS patches
2. Uninstalled JMS component
3. Replaced the index.php file in the root, with default Joomla file
4. Deleted the index2.php file in the root

The sub-site seems to work fine, but is this the way to do it?

This is the first step to migrate my J1.5 sites to J2.5. Later I will use JMS for my 40 Joomla sites.

I just found that it isn't the correct way to do it, JMS is now uninstalled at my master site...
And my sub-site is now using master site db and most of its settings in configuration.php.

If you want to convert a slave site into a standlone website, you need to perform a backup of your master that you will restore somewhere to become you standalone slave site.

When you have the backup restore, you can uninstall JMS in this slave site (as now you have a copy of joomla).
After that, you can re-use the configuration.php file of you slave site and also the specific files like images, templates that you would have created.

For your information, we are finalizing JMS 1.3.x that includes facilities for the migration, upgrade and update of joomla. It works also with multiple sites and will provide tools to migrate from joomla 1.5 to 2.5.

Thanks for a promising answer!

If I choose to wait for JMS 1.3, in what order should I start the work if I want to migrate to J2.5 and start to use JMS? Do you have a release date for JMS 1.3?

I am doing my best to release JMS 1.3 this month.
I am still in alpha/beta release and I don't want to publish it yet as long as I still consider not secure enough. I am still testing it and fixing bugs that I find.

Be sure that I would like to release it asap.
