We got the problem on multiples installation with different URL parameters.
We are on a slave (we are sure of that) and it still load the master version of the template.
We got the problem again when installing a template :
It installs the template on the master, no files are created on the slave (but the database entry is there).
The supposed behavior was that it copy the files in the slave site and create the database entry for the slave site only.
This issue is VERY bothering and we hope that it is fixed soon.

If you want that we fix something, it is required that we are able to reproduce a problem that is not the case.
You still not have provided a procedure that allow reproducting the problem.
So we can not confirm there is a bug or that you did a wrong configuration.

Hi Edwin,
We may be wrong but our tests show that:
On Joomla 1.6 the Copy Template option is not working properly (we don't have this problem on Joomla 1.5).
On Joomla 1.6:
The templates are copied correctly in the slave but the JPATH_THEMES still points to the Master.(We configured properly the URL on JMS and Apache virtual host).
When we change the parameters of the template on the slave, indeed those parameters are changed to the Slave which is correct, but when we change the files of the slave template (in order to customize it more than just changing the preset parameters), the files update aren't showing on the Slave. The original version of the Master template files are taken and therefore the files changes aren't reflected on the slave.
In short:
in Joomla 1.6, the template files of the slave aren't taken into consideration, instead the files of the Master are used.

In Joomla 1.6, Joomla (not JMS) have change the behavior and now require to use their Installation / discover menu.
As long as you don't have performed a discover action in the slave site then the template is not discovered by Joomla.
This is a new feature introduced by Joomla 1.6.
In Joomla 1.5 they didn't have such processing that was automatically discovered when files were present in the disk.
In Joomla 1.6, they no more perform an automatic detection but require a manual processing.
So use the new "Discover" menu provided by Joomla 1.6 for the management of the extension.
