The JMS tools does not create such specific confguration files.
The JMS tools just update the DBs content to declare (install or share) the extension.

If you want to have a specific configuration file for each JRE, you have to go in the back-end of the slave site and go in the JRE configuration.
The JMS patches consists to write the specific configuration.
By default when the specific configuration file is not present, JRE will read the the "master" one.
