This is clearly explained.

I suppose that you have entered the following values
Deploy folder = {site_dir}
Themes folder = {site_dir}/templates.

If this is the case, you have to check if you have symbolic links inside the templates directory.
Becarefull that some hosting server "file manager" tools might not display the symbolic links.
Same problem with some FTP tools.
The only way to be sure is to use a terminal application like SSH.

First check your tool to be sure that it can display the symbolic links

Starting with JMS 1.2.7, there is also an option to directly copy the content of the themes folder and not create symbolic link as explained in the user manual.
To change the option, you can go in JMS templates and in "files and folders" tab, you can change the replication action on the "templates" directory.

There are no sym links in those folders. I own the server so have full shell access to it. I'll re-watch that video again. Seems there are some not so subtle differences with those parms.

Like site_rel_dir and site_dir both say in the mouse over they are equivalent to multisite/site_id, so why have 2 options that do the same?

Your example in that video is replicating the DB and using an alternate tablename for each site (same db)? I'm creating a separate DB for each site using and using JOS_ as default.

under tools the new website appears under that replicated site as a branch, rather then at the root.

Ok, I figured out why the replication wasn't working. Sometimes it's the simplest things. There was a typo on the template of "{multisite}", missing an "s"! I guess there is no error checking when creating the symlinks and dirs as the save always returned that the website was created.

Anyways, the video you pointed to did help, but of course there are so many different ways to create a slave that it isn't exactly right. The video uses one DB and multiple extensions. Also during the video you mark the administrator folder with the "ignore" option, which of course was creating my sites without the admin back-end. It did give me enough info to figure out how to get separate media/image folders which was the original question.

I've created several 'test' sites using different folders and options and it all seems to be working fine now.

In which video I have marked the "administrator" as ignored.
In general I marked the "_installation" directory as ignored and some other "to delete" or thing like that.
Not the administrator or otherwise it would not be possible to login.

Concerning the original question with images and media folder, this is explained in the CP-05.

We are glad to see that you have understood the interaction between the parameters and understood how create your website with specific image and media folder.

This is true that many configuration possibilities are present in JMS and that depends on each specific environment. This is difficult to present a very basic scenario that would work in all the cases.
This is what we try to do wtih the "cPanel" section that is focused on one hosting server tool used by a lot of hosting company.

This is what we try to do wtih the "cPanel" section that is focused on one hosting server tool used by a lot of hosting company.Understood, my access isn't via cpanel, which I guess can be a + or a - depending on the user.

If you have identied the error, this is the most important.
We know that this is not necessary easy to 'masterize (be fluent with JMS) and the most important is that you have understood where was located the error and how to solve it.
