Concerning the permission when you create a website from the front-end, this is probably related to the owner of the "/index.php" file.
I am not sure how apaches or IIS decide the "user" that is used when it perform the operation.
All I know is that apaches or IIS use a "user" that is in your case different than the one that is used from the back-end.
This probably explain why you have to change the permission of the directory to make it working properly.
You can change the default permission used by JMS when it creates a slave site.
See the user manual that explain you where to change the multisites.cfg.php files.
Edit the files /administrator/components/com_multisites/multisites.cfg.php file and replace 0755 by 0777.
Perhaps this will solve your problem.

The better solution should be perhaps to check the owner and group of the files /multiistes and perhaps also the /index.php and /administrator/index.php to try identify how the HTTP Server select the user that perform the operation.

Concerning you second question relative to the articles, if you have decided to replicated the master website to create the slave site, this is normal that you copy everything (including the article).
You shoudl create another website for the replication if you don't want to replicate everything.

I remember you that the replication copy the site that you have selected in the template site.

Are there any known issues between JMS and Joom!Fish? Because When I try to adjust a translation, everything just dissapears...
