I solved the kunena upgrade issue using these steps:
1) from jms control panel, I uninstalled kunena from slave sites
2) I upgraded kunena on the master site with joomla package
3) from the jms control panel, I installed again kunena on the slave sites (in shared mode as before)

Unfortunately it is not possible to upgrade kunena database from the slave site as you described in the guides
