It appears that the port forwarding was having an issue on this. I set the port forwarding to allow 80 to come through to the server, instead of just 9999, and the multisite has now given me the installation screen for the new slave site.

Perhaps your forwarding system change the port value that arrives to JMS.
If the value present in the global variables is not the 9999 as you expected, this may result in displaying the master website as already explained.

Without debugging the global value that is received, I can not answer you.
All I can tell you is that JMS support the port parameter as it may be used for https or 443
