Can i use an Akeeba backup to create the site as I described above?

I would say NO.
If you want to perform the backup of all the websites and have the symbolic links correctly saved, we have created a "Weekly backup shell script" that you can download at
www.jms2win.com/en/component/docman/doc_...ackup-script-all-dbs

Personnaly, we never been able to configure Akeeba backup to do a correct backup when restored but we have some customers that succeeded to do it.
So we will not be able to advise you how to setup akeeba backup to perform a correct backup of all your websites.
